Jumping into second gear!

Hi al!
I just got the 1000r going again after changing a broken expander ring. It was still quite Smokey despite running the engine for quite a while, however, I think it seemed to ease off a bit...just before it popped into 2nd gear and trying go full autonomous vehicle mode! I had heard some strange knocks every so often and thought they were coming from the gearbox. I was blipping the throttle when it happened. Luckily I kept her upright. The skid mark on the ground was small in comparison to the one in my shorts!
What are the likely causes? To think I was worried I'd have to take the head off again to sort the smoke! Am I looking at splitting the cases now?
